Advantages of Amplifluor-like SNP markers over KASP in plant genotyping

Abstract: BackgroundKASP (KBioscience Competitive Allele Specific PCR) and Amplifluor (Amplification with fluorescence) SNP markers are two prominent technologies based upon a shared identical Allele-specific PCR platform.MethodsAmplifluor-like SNP and KASP analysis was carried out using published and own design of Universal probes (UPs) and Gene-specific primers (GSPs).ResultsAdvantages of the Amplifluor-like system over KASP include the significantly lower costs and much greater flexibility in the adjustment and devel… Show more

“…In contrast to KASP, Milipore-Merck Company publicized the underlying chemistry, design and sequence of all components in Amplifluor SNP genotyping systems. A previous report confirms that KASP Master-mix can be used with self-developed Amplifluor system as well (Jatayev et al, 2017). The structure of universal probes (UPs) in KASP system, remains unrevealed.…”

“…Amplifluor like SNP genotyping system are considered 10-20 folds less expensive as compared to KASP as once-ordered stock of two UPs labelled with different dyes can used to analyze a number of SNPs. Although, Amplifluor like SNP genotyping system is considered less expensive, but the perfect optimization of UPs and associated well organized business and marketing makes KASP markers very popular amongst wider range of researchers (Jatayev et al, 2017).…”

“…Amplifluor-like SNP analysis ( Myakishev et al, 2001 ) was carried out using a QuantStudio-7 Real-Time PCR instrument (ThermoFisher Scientific, United States) as described previously ( Shavrukov et al, 2016 ; Jatayev et al, 2017 ) with following adjustments. Each reaction contained 2xMaster-Mix to give the following final concentrations: 1xPCR Buffer, 2.5 mM MgCl 2 , 0.25 μM of each fluorescent label Universal probe, 0.2 mM each of dNTPs, 0.15 μM of each of two forward primers, 0.78 μM of common reverse primer and 0.02 units of Taq DNA polymerase (Maxima, ThermoFisher, United States).…”

“…Many technologies exist for use in SNP genotyping analyses, such as Illumina ® GoldenGate ® (Fan et al, ) and Infinium platforms (Dr & Gunderson, ), TaqMan ® technology (Livak, Flood, Marmaro, Giusti, & Deetz, ), and the KASP™ platform (KBioscience; https://www.lgcgroup.com/products/kasp-genotyping-chemistry/#.W2MSyygzbIU), with the latter the most highly adaptable, efficient and cost‐effective system (Graves et al, ). KASP markers are designed and fully controlled by Laboratory of the Government Chemist LGC Genomics (http://www.lgcgroup.com), which manufactures and applies the technology through a proprietary high‐throughput robotic system, starting from leaf samples through the completion of genotyping (Jatayev et al, ). Given the importance of KASP assays in genotyping variable numbers of samples with different numbers of SNPs, assays have been developed for wheat, common bean, chickpea and cotton (Allen et al, ; Cortés, Chavarro, & Blair, ; Hiremath et al, ; Kuang et al, ).…”
