A year (2014–2015) of plants in Proteomics journal. Progress in wet and dry methodologies, moving from protein catalogs, and the view of classic plant biochemists

Abstract: The present review is an update of the previous one published in Proteomics 2015 Reviews special issue [Jorrin-Novo, J. V. et al., Proteomics 2015, 15, 1089-1112] covering the July 2014-2015 period. It has been written on the bases of the publications that appeared in Proteomics journal during that period and the most relevant ones that have been published in other high-impact journals. Methodological advances and the contribution of the field to the knowledge of plant biology processes and its translation to … Show more

“…One advantage of label‐based methods is that two (or more) differently labeled samples can be mixed and run in single LC‐MS/MS analyses . However, these techniques are limited by expensive isotope labels and limitations in the number of samples analyzed in a single experiment; thus, compared with label‐free methods, label‐based methods are less universally applicable to all types of samples …”

“…[19,20] Utilizing appropriate proteomics approaches and analysis tools, the variation in protein expression induced by changing environmental conditions, different developmental stages, or tissue types can be examined. [21][22][23][24] Some software programs has been used to analyze the proteome, which included but are not limited to proteome profiling, protein quantification, protein modification, and protein-protein interaction. [25] To find the meaningful biological changes and advancing biological discoveries in A. auricula, the further development and application of proteomic methodologies are necessary.…”

“…They are based on numerous studies which have a decisive participation of analytical techniques, contributing to the research and elucidation of various aspects of important metabolic processes of biological systems, among others. 9,10 In this context, the proteins stand out for its participation in several events in the biological system, where the analysis of possible changes in their expressions has been the main focus of the studies involving proteomics of plants, since they provide valuable information about the status of the biological system as can be observed in the literature. [11][12][13] Therefore, the choice of the sample preparation procedure becomes a fundamental stage of the analytical process and the proper optimization of this step is crucial to the results obtained, since they demonstrate the biological variation and not the presence of systematic errors in the analysis.…”
