A targeted proteomics–based pipeline for verification of biomarkers in plasma

Abstract: High-throughput technologies can now identify hundreds of candidate protein biomarkers for any disease with relative ease. However, because there are no assays for the majority of proteins and de novo immunoassay development is prohibitively expensive, few candidate biomarkers are tested in clinical studies. We tested whether the analytical performance of a biomarker identification pipeline based on targeted mass spectrometry would be sufficient for data-dependent prioritization of candidate biomarkers, de nov… Show more

“…SRM, primarily per-formed on triple quadrupole (QqQ) MS, has emerged as the MS "gold-standard" for targeted proteomics (21) and is a broadly accepted alternative to the traditional multiplexed immunoassay (20). Numerous studies have successfully employed QqQ SRM for both absolute and relative quantitation of analytes in applications ranging from clinical diagnostics (22)(23)(24)(25)(26)(27) to whole systems analyses (28 -30). The rising popularity and promise of the SRM technique have also spawned a plethora of new analysis approaches and software tools.…”

“…However, despite numerous biomarker publications over the years (1), only a handful of new cancer biomarkers have successfully completed the journey from discovery, qualification, to verification and validation (2)(3)(4). One possible way to overcome this challenge is to develop an integrated biomarker pipeline that facilitates the smooth and successful transition from discovery to validation (5)(6)(7)(8)(9)(10). The first and foremost consideration in an integrated pipeline is the sample source.…”

“…In 2011 a complete verification pipeline of biomarker candidates in plasma was presented in a tour‐de‐force study by Whiteaker and coworkers 129. They integrated 13 datasets from discovery proteomics and genomics to arrive at >1000 candidate proteins in a mouse model of breast cancer and used data‐dependent prioritization to triage candidates, developing assays for 88 proteins evaluated across 80 plasma samples, finding 36 over‐expressed proteins with excellent analytical performance.…”
