A Syst-OMICS Approach to Ensuring Food Safety and Reducing the Economic Burden of Salmonellosis

Abstract: The Salmonella Syst-OMICS consortium is sequencing 4,500 Salmonella genomes and building an analysis pipeline for the study of Salmonella genome evolution, antibiotic resistance and virulence genes. Metadata, including phenotypic as well as genomic data, for isolates of the collection are provided through the Salmonella Foodborne Syst-OMICS database (SalFoS), at https://salfos.ibis.ulaval.ca/. Here, we present our strategy and the analysis of the first 3,377 genomes. Our data will be used to draw potential lin… Show more

“…A whole-genome sequencing procedure described previously (McDermott et al, 2016;Emond-Rheault et al, 2017) was used to detect resistance genes in S. enterica in this study. A total of 88 resistance genes were thus listed, encoding resistance to aminoglycosides, beta-lactams, macrolides, fluoroquinolones, sulfonamides, diaminopyrimidines, fosfomycin, polymyxins, peptides in addition to efflux pump genes ( Fig.…”

“…OMICS datasets have been found as a powerful tool to complement current studies that are starting to be used also in some risk assessment areas. In a current comprehensive study "Syst-OMICS," 4500 Salmonella genomes will be sequenced and analysis pipeline built in order to study Salmonella genome evolution, antibiotic resistance and virulence genes [88]. The data of the first 3377 genomes already sequenced are stored in the newly established Salmonella Foodborne Syst-OMICS database (SalFoS, https://salfos.ibis.…”

“…Among the international initiatives to address the challenges presented by foodborne pathogens, the Syst-OMICS project (Emond-Rheault et al, 2017) builds upon the work done by past and ongoing large-scale genomic projects (see for example Freschi et al, 2015;100k Genome Project, 2017;CDC, 2017;Genomicepidemiology, 2017). The aims of the Syst-OMICS project are to take advantage of the increasing affordability of NGS and WGS technologies to assess Salmonella genomes.…”
