A Structural Basis for Recognition of A·T and T·A Base Pairs in the Minor Groove of B-DNA

Abstract: Polyamide dimers containing three types of aromatic rings-pyrrole, imidazole, and hydroxypyrrole-afford a small-molecule recognition code that discriminates among all four Watson-Crick base pairs in the minor groove. The crystal structure of a specific polyamide dimer-DNA complex establishes the structural basis for distinguishing T.A from A.T base pairs. Specificity for the T.A base pair is achieved by means of distinct hydrogen bonds between pairs of substituted pyrroles on the ligand and the O2 of thymine a… Show more

“…The data also show that despite a double substitution at positions 3 and 6 to W, the resulting A͞T stretch retains its ability to bind PA1. This observation is likely a result of the inherent affinity of polyamides for A͞T-rich sequences (36).…”

“…The unanticipated result of this study is the observation that an Hp residue in this polyamide sequence context can distinguish one of the four Watson⅐Crick base pairs, an A,T. Whether the hydroxyl moiety lies asymmetrically in the cleft between A and T and makes a specific hydrogen bond to the O2 of T, as observed for Hp͞Py recognition of T⅐A (24), awaits structural studies.…”

“…Our previous investigations have established a framework for molecular recognition of the minor groove of DNA by polyamides that can target predetermined DNA binding sites (3)(4)(5). Cell culture experiments have shown that cellular uptake of Py-Im polyamides targeting six-base pair sequences can be observed (6).…”
