A Rosaceae Family-Level Approach To Identify Loci Influencing Soluble Solids Content in Blackberry for DNA-Informed Breeding

Abstract: A Rosaceae family-level candidate gene approach was used to identify genes associated with sugar content in blackberry (Rubus subgenus Rubus). Three regions conserved among apple (Malus × domestica), peach (Prunus persica), and alpine strawberry (Fragaria vesca) were identified that contained previously detected sweetness-related quantitative trait loci (QTLs) in at least two of the crops. Sugar related genes from these conserved regions and 789 sugar-associated apple genes were used to identify 279 Rubus cand… Show more

“…Finally, after extraction of the “validated SNPs” [i.e. SNPs that successfully grouped into LGs in JoinMap v5.0 ( VanOoijen 2006 )] and removal of the A/T and C/G SNPs, this number reduced to 25,910, including the 859 SNPs associated with sugar content ( Zurn et al . 2020a ).…”

“…Blackberry . A total of 4,163 SNPs were selected from a WGS dataset of 27 blackberry accessions, including 1,864 SNPs evenly distributed throughout the genome and 2,299 SNPs within genes of interest potentially associated with sweetness ( Zurn et al . 2020a ), thornlessness ( Khadgi and Weber 2021 ), and flowering ( Brůna et al .…”

“…Finally, after extraction of the "validated SNPs" (i.e. SNPS that successfully grouped into Linkage Groups (LGs) in JoinMap v5.0 [41]) and removal of the A/T and C/G SNPs, this number reduced to 25,910, including the 859 SNPs associated with sugar content [42]. Of these, 23,898 SNPs had at least one probe recommended, and the 9,376 of them that aligned well to the R. idaeus 'Heritage' genome were included in the array.…”
