A review of protein–protein interaction network alignment: From pathway comparison to global alignment

Abstract: Network alignment provides a comprehensive way to discover the similar parts between molecular systems of different species based on topological and biological similarity. With such a strong basis, one can do comparative studies at a systems level in the field of computational biology. In this survey paper, we focus on protein–protein interaction networks and review some representative algorithms for network alignment in the past two decades as well as the state-of-the-art aligners. We also introduce the most … Show more

“…The active-like macrostate also shows a broader distribution than the static crystal structure. Combined with an evolutional algorithm and structure-based prediction methods [67] , [68] , [69] , [70] , the stabilized H8 position in MD simulation may provide a potential site for downstream factors, thereby offering insights into the search for the downstream pathway of AT 2 R.…”

“…ANACIN-X converts the trace data described in this section into graph structured data and computes graph kernel distances between them (described in Sections 2.1.2 and 2.1.3 ), rather than using alignment methods [18], to identify differences in the executions and the associated degrees of non-determinism in the code. (SST) DUMPI and Pluto are required to construct an event graph from trace data that exactly models the communication events that took place during the execution.…”

“…Intracellular molecular pathways are specific networks of interacting molecules that are involved in certain molecular functions ( Junaid et al, 2020 ; Ma and Liao, 2020 ; Zheng et al, 2020 ). Knowledge of molecular pathways regulation is important for understanding intracellular processes related to all major events, including cell survival, growth, differentiation, motility, proliferation, senescence, malignization, and death ( Buzdin et al, 2018 ).…”
