A novel canine reference genome resolves genomic architecture and uncovers transcript complexity

Abstract: We present GSD_1.0, a high-quality domestic dog reference genome with chromosome length scaffolds and contiguity increased 55-fold over CanFam3.1. Annotation with generated and existing long and short read RNA-seq, miRNA-seq and ATAC-seq, revealed that 32.1% of lifted over CanFam3.1 gaps harboured previously hidden functional elements, including promoters, genes and miRNAs in GSD_1.0. A catalogue of canine “dark” regions was made to facilitate mapping rescue. Alignment in these regions is difficult, but we dem… Show more

“…Finally, it is also possible that the current database of known V(D)J gene segments is incomplete. Modern canine genome assemblies 29 , future annotation work, and de novo analysis of data like ours may identify novel gene segments in the future. Profiling of additional samples will be required to further validate this approach and delineate any technological or biological gaps in V(D)J representation.…”

“…To date, five long-read-based de novo dog genome assemblies [8][9][10] have been made available at the NCBI genome repository with comparable parameters such as number of genes annotated and number of gaps between the new assemblies. The NCBI has annotated all five genomes and made them available on their genome browser https://www.ncbi.…”

“…Furthermore, high-quality assemblies are an essential prerequisite for accurate annotation, which is required to assay the potential functional effects of detected variants. Recently, several high-quality genomes from different dogs became available [8][9][10].…”

“…The comparative aspects of malignant melanoma in dogs have been extensively reviewed, showing both molecular biological similarities and thanks to a spontaneous developing tumor in an immune competent animal, ideal for investigating new treatment modalities, especially immunotherapy (10,11,14,65). Finally, the rapidly increasing resolution of the dog genome sequence makes canine comparative oncology studies easier to perform with high accuracy (66).…”
