A Methodology to Annotate Systems Biology Markup Language Models with the Synthetic Biology Open Language

Abstract: Recently, we have begun to witness the potential of synthetic biology, noted here in the form of bacteria and yeast that have been genetically engineered to produce biofuels, manufacture drug precursors, and even invade tumor cells. The success of these projects, however, has often failed in translation and application to new projects, a problem exacerbated by a lack of engineering standards that combine descriptions of the structure and function of DNA. To address this need, this paper describes a methodology… Show more

“…First, computational tools have to be developed to aid the design process. These programs need to be able to simulate the dynamics of a circuit and convert the designs into a linear assembly of genetic parts 68,202205 . Insulating DNA sequences will be critical in future circuits because the majority of parts will be in new contexts 206,207 .…”

“…In particular, Cello exports an SBOL file for the AND gate that is imported and compiled by iBioSim into an SBML model (Roehner and Myers 2014). This model is then extended and simulated as described above (see sections Data Analysis and Simulation and Example).…”

“…The most concerted effort is the Synthetic Biology Open Language (SBOL) consortia, a group of life scientists, engineers, computer scientists and mathematicians that are actively building a set of standards that define a common data format for bioparts and their accompanying characterization data (Bower et al, 2010; Galdzicki et al, 2011; Quinn et al, 2013; Roehner and Myers, 2013). The concept is to create a file structure that can capture biopart sequence, characterization and experimental data in a format that is platform independent.…”
