A Critical Assessment of Storytelling: Gene Ontology Categories and the Importance of Validating Genomic Scans

Abstract: In the age of whole-genome population genetics, so-called genomic scan studies often conclude with a long list of putatively selected loci. These lists are then further scrutinized to annotate these regions by gene function, corresponding biological processes, expression levels, or gene networks. Such annotations are often used to assess and/or verify the validity of the genome scan and the statistical methods that have been used to perform the analyses. Furthermore, these results are frequently considered to … Show more

“…Ion and sterol categories together suggest selective survival of larvae with alleles that allow them to regulate internal pH in the face of elevated CO 2 . These results are in strong contrast to the absence of functional enrichment in control cultures (25). It remains to be determined whether these selected alleles have unmeasured future tradeoffs or costs (e.g., in terms of reduced larval tolerance of other stressors or altered juvenile performance).…”

“…While acknowledging the dangers of post hoc interpretation of GO analysis (Pavlidis et al 2012), we note that within continents, terms such as GO:009416 (response to light) and GO:0045792 (negative regulation of cell size) are enriched because these could relate to phenotypic clines observed in traits that are influenced by circadian rhythm (Hut et al 2013;Svetec et al 2015) and body size (Zwaan et al 2000) in Drosophila.…”

“…However, other approaches have also been used, such as Gene Ontology or pathway annotation, to detect enrichment in a given function (Amaral et al, 2011) or locate candidate genes associated with a trait of interest (a common method for selecting candidate genes in QTL studies). These other methods are more vulnerable to subjectivity and should be used carefully (Pavlidis et al, 2012).…”
