Whole genome sequencing of Mycobacterium tuberculosis SB24 isolated from Sabah, Malaysia

Abstract: Mycobacterium tuberculosis (M. tuberculosis) is the causative agent of tuberculosis (TB) that causes millions of death every year. We have sequenced the genome of M. tuberculosis isolated from cerebrospinal fluid (CSF) of a patient diagnosed with tuberculous meningitis (TBM). The isolated strain was referred as M. tuberculosis SB24. Genomic DNA of the M. tuberculosis SB24 was extracted and subjected to whole genome sequencing using PacBio platform. The draft genome size of M. tuberculosis SB24 was determined t… Show more

“…CSF proteomics has previously identified clinically useful protein biomarkers such as amyloid precursor protein and cell adhesion molecules in PHH 17,27 . DNA or RNA sequencing from CSF has been widely used to study infectious diseases 28,29 . Because disease pathogenesis involves the combinatorial interaction of elements within the proteome, transcriptome, and environmental factors 30,31 Although there is a rapid progression of immunologic competence after birth, the innate immune system is the primary active defense for infants less than 3 months of age, since they lack the antigenic experience that informs acquired immunity.…”

“…Sequencing of the genomic DNA of strain CHL1 was performed by Personal Biotechnology Co. (Guangzhou, China), using Pacific Bioscience Sequel technology ( 33 35 ). The complete genome sequence of strain CHL1 was assembled using Mecat2 and Unicycle and was annotated using the Non-Redundant Protein Sequence (NR), Swiss-Prot Protein Sequence (Swiss-Prot), Pfam protein domain (Pfam), Clusters of Orthologous Groups of Proteins (COG), Gene Ontology (GO), and Kyoto Encyclopedia of Genes and Genomes (KEGG) databases.…”

“…The improvements associated with 3rdGS technologies have led to advances in read quality but significant advances are required to overcome some limitations, such as fresh starting material or intact cells and, moreover, issues associated with high sequencing error rate Long-read sequencing technologies are particularly efficient in de novo genome assembly [62] or complex structural genomic sequencing. SMRT, for example, allowed the sequencing of long stretches of CGG as a Mycobacterium tuberculosis genome, characterized by high redundancy (∼65.6% of GC bases) or short tandem repeats (STPs) implicated in X fragile syndrome (FXS) [63,64].…”
