BackgroundGenomic best linear unbiased prediction methods assume that all markers explain the same fraction of the genetic variance and do not account effectively for genes with major effects such as the αs1casein polymorphism in dairy goats. In this study, we investigated methods to include the available αs1casein genotype effect in genomic evaluations of French dairy goats.MethodsFirst, the αs1casein genotype was included as a fixed effect in genomic evaluation models based only on bucks that were genotyped at the αs1casein locus. Less than 1 % of the females with phenotypes were genotyped at the αs1casein gene. Thus, to incorporate these female phenotypes in the genomic evaluation, two methods that allowed for this large number of missing αs1casein genotypes were investigated. Probabilities for each possible αs1casein genotype were first estimated for each female of unknown genotype based on iterative peeling equations. The second method is based on a multiallelic gene content approach. For each model tested, we used three datasets each divided into a training and a validation set: (1) two-breed population (Alpine + Saanen), (2) Alpine population, and (3) Saanen population.ResultsThe αs1casein genotype had a significant effect on milk yield, fat content and protein content. Including an αs1casein effect in genetic and genomic evaluations based only on male known αs1casein genotypes improved accuracies (from 6 to 27 %). In genomic evaluations based on all female phenotypes, the gene content approach performed better than the other tested methods but the improvement in accuracy was only slightly better (from 1 to 14 %) than that of a genomic model without the αs1casein effect.ConclusionsIncluding the αs1casein effect in a genomic evaluation model for French dairy goats is possible and useful to improve accuracy. Difficulties in predicting the genotypes for ungenotyped animals limited the improvement in accuracy of the obtained estimated breeding values.

The objective of this study was to investigate genetic polymorphism of the alpha S1 casein gene and its association with milk production parameters (milk yield and milk composition) of indigenous Balkan goat breed reared in Montenegro. Two genetic variants (A and F) and three genotypes AA, AF and FF of alpha S1-casein have been identified. The analysis showed a prevalence of strong A allele (0.626) compared to the weak F allele (0.374), while the frequencies of genotypes were 0.398, 0.456 and 0.146 respectively. The effect of genotype of alpha S1 casein on the total milk yield, length of lactation and daily milk yield was not significant (p>0.05), while it is significantly influenced to the milk composition parameters. Goats with AA genotype of alpha S1 casein had significantly higher (p<0.001) average content of protein (3.54%) than AF and FF genotype (3.40% and 3.33%). The same genotypes order were for fat content and solid non-fat content (AA>AF>FF) with significant differences (p<0.05) of AA genotype in comparison to AF and FF. Genetic characterization of the alpha S1-casein gene contributes to the knowledge of the genetic structure of Balkan goat breed in Montenegro. These results could be important for establishing of the concept of conservation and sustainable use of this indigenous goat breed, as well as for selection scheme and breeding program.

The genetic polymorphism of the CSN1S1 (casein alpha-s 1 ) locus was investigated in Jamunapari goat breed by Sodium Dodicyle Sulphate -Poly Acrylamide Gel Electrophoresis (SDS-PAGE) and Polymerase Chain Reaction -Restriction Fragment Length Polymorphism (PCR-RFLP). A total of 122 milk and blood samples were collected. The SDS-PAGE pattern revealed the presence of four variants of CSN1S1 locus namely, A, B, E and F. The A allele of -s1 -casein was observed in the majority of goats. The genotypic frequency of the AA, BB, BE, AF and FF genotypes of CSN1S1 locus were 0.437, 0.175, 0.250, 0.125 and 0.012, respectively. The PCR-RFLP was performed, six different variant groups of F allele (224)bp, the B/E allelic pair (161+63) bp, A/0 allelic pair (150+63) bp, AD allelic pair (212+150+63) bp, AF allelic pair (224+150+63) bp and BF allelic pair (224+160+63) were obtained after restriction digestion with XmnI. The genotypic frequency of AA, AD, AF, BB, BE, BF and BC genotypes were 0.274, 0.114, 0.147, 0.098, 0.163, 0.081 and 0.163, respectively. The allelic frequency of A, B, C, D, E and F were 0.360, 0.303, 0.081, 0.057, 0.081 and 0.114, respectively.The present study showed that AA genotype had significant effect on total protein content on the milk and AD genotype had significant effect on 90 day milk yield in Jamunapari goat. Thus the CSN1S1 genotype information in Jamunapari could be utilised in selection strategies, in order to select genetic stock for the production of goat milk with higher protein content in marker assisted selection to increase the rate of genetic gain.
