Recent advances in B-cell epitope prediction methods

Abstract: Identification of epitopes that invoke strong responses from B-cells is one of the key steps in designing effective vaccines against pathogens. Because experimental determination of epitopes is expensive in terms of cost, time, and effort involved, there is an urgent need for computational methods for reliable identification of B-cell epitopes. Although several computational tools for predicting B-cell epitopes have become available in recent years, the predictive performance of existing tools remains far from… Show more

“…Protein disorder tendency has also not been proposed for B-cell epitope prediction from primary amino acid sequences, although many protein property scales, particularly aa propensity scales, have been tested and recommended for B-cell epitope prediction (16,(63)(64)(65). In our study, the IUPred-L disorder scale has the highest epitope discriminatory power in all datasets.…”

“…A protein surface can be thought of as a continuous landscape of epitopic regions, and any region of this landscape may be identified as an epitope under specific conditions (56,(63)(64)(65). For instance, Singh et al (24) reported that all nonepitopes in the LBTope_Confirm dataset have been reported as "non-epitopes" in at least two studies.…”

“…Although the majority of B-cell epitopes are conformational epitopes, the experimental determination of epitopes has primarily focused on the identification of linear B-cell epitopes (El-Manzalawy and Honavar, 2010). Therefore, the prediction of linear B-cell epitopes of the GldJ protein may help us develop a vaccine and diagnostic reagents and understand the pathogenesis and immunological action of RA (Tian et al, 2013).…”

“…Numerous computational tools have shown promise for reliable epitope prediction and have been reviewed extensively [16,[24][25][26][27][28][29][30][31][32]. Among this list of computational tools, Molecular Dynamics (MD) simulations are particularly useful for structure-based epitope prediction that exploits not only static tertiary structural information about the relevant antibody and antigen, but also the time-dependent dynamical and conformational properties of both proteins and their predicted thermodynamic interaction energies.…”
