“…Trimmomatic (v0.38) (Bolger et al, 2014) was used to remove adapter sequences and trim out bases of low quality. Genome assembly was done with the SPAdes pipeline (v3.15.4) (Nurk et al, 2017) against the reference genome sequence of L. garvieae ATCC 49156 (GenBank assembly accession: GCF_000269925.1) because 16S rRNA sequence and biochemical tests indicated that Lg-per strain was L. garvieae (Ture et al, 2014Ture & Altinok, 2016) and L. petauri RJAA.1 (GenBank assembly accession: GCF_014830225.1). The draft genome was polished using the Burrows-Wheeler Aligner (BWA; v0.7.17) tool (Li & Durbin, 2009) that uses the Burrows-Wheeler Transform (BWT) logarithm for aligning reads to reference sequences and QUAST (v5) to create N50 (Mikheenko et al, 2018).…”

“…During the early years of the lactococcosis outbreaks in Turkey, gram-positive, oxidase and catalase-negative, non-motile, nonspore-forming, bacteria were isolated from a lactococcosis outbreak in rainbow trout in Turkey (Ture et al, 2014). Based on investigation of the 16S rRNA gene sequence and biochemical characterization, the Lg-per strain was classified as L. garvieae .…”

“…Polysaccharide capsule is the major virulence factor in L. garvieae infection [29]. The capsulated strains resist to phagocytosis, but some non-capsulated strains are pathogenic in fish causing high mortality in rainbow trout [34], thus, the bacterial capsule may not the sole determinant of the bacterial pathogenicity. Haemolytic toxin is known to cause mortality in fish via intramuscular injection and an intracellular toxin with a low leukocidal activity reported by the bacterial isolates recovered from the diseased fish [35].…”

“…Analyses indicate that the capsular gene cluster is a genomic island, because of the presence of insertion sequences (ISs) on both ends of the capsular gene cluster. Even though the polysaccharide capsule is widely regarded as a major virulence factor of L. garvieae, it has been shown that non-capsulated strains Lgper and ATCC ® 49156 are pathogenic to rainbow trout, causing 89% and 98% mortality, respectively (Türe et al 2014). These results suggest that the presence of the polysaccharide capsule cannot be directly correlated with pathogenicity in fish.…”
