The ancestor of extant Japanese fancy mice contributed to the mosaic genomes of classical inbred strains

Abstract: JapanCommonly used classical inbred mouse strains have mosaic genomes with sequences from different subspecific origins. Their genomes are derived predominantly from the Western European subspecies Mus musculus domesticus, with the remaining sequences derived mostly from the Japanese subspecies Mus musculus molossinus. However, it remains unknown how this intersubspecific genome introgression occurred during the establishment of classical inbred strains. In this study, we resequenced the genomes of two M. m. m… Show more

“…For a set of the SNPs and indels (referred to as variants) of the JF1 strain, we applied a whole-genome de novo assembly strategy to JF1 genomic reads generated by Takada et al (2013). Reads from the JF1-2 library [DDBJ Sequence Read Archive (DRA) accession numbers DRX000502 and DRX000503] were assembled into scaftigs using fermi v1.1-r751 (Li, 2012) with option '-k 60'.…”

“…Common classical inbred mice have mosaic genomes derived predominantly from the Western European Mus musculus domesticus with additional sequences mainly from the Japanese M. m. molossinus and exhibit limited diversity (Takada et al, 2013). Our previous (Americo et al, 2010) and present data demonstrating the relative resistance to MPXV infection displayed by more than 30 classical inbred strains, likely represent conserved genetic sequences.…”

“…The whole-genome re-sequence data of the MSM and JF1 genomes in NIG_MoG were generated by Illumina GAII and/or ABI capillary sequencers (Takada et al 2013). All the mapped reads, which are aligned to the reference B6 sequence (NCBI m37.1/UCSC mm9) of each chromosome except the Y chromosome, are browsable in the database.…”
