Genetic polymorphisms and expression pattern of TLR4 gene were studied in 300 oneday-old chicks of three breeds (Cobb, Avian and Ross) using PCR-RFLP and real time PCR. Blood samples were collected from chicks of each breed for DNA extraction. Spleens from randomly selected ten female chicks from each breed were collected for RNA extraction. PCR-TaqI digestion of 596-bp of a fragment of exon 1 of TLR4 gene revealed two fragments (460 and 136-bp) for the genotype BB in all breeds and three fragments (596, 460 and 136-bp) for the genotype AB in Ross and Avian breeds. The incidence of TLR4 genotypes and the frequencies of alleles indicated that B allele was more frequent than A allele in the population of all breeds. Gene expression pattern of TLR4 revealed a significant up-regulation in Avian breed than Cobb and Ross as shown by the lower value of ΔCT. It could be concluded that genetic TLR4/TaqI locus polymorphism could be used as a marker assisted selection (MAS) for immune traits in commercial breeds of broilers. Also, changes in the expression patterns of TLR4 gene could be a biomarker to follow up immune status of chicks to predict the most susceptible risk time for disease incidence and to build up an effective management regimen.

1. Four gallinacin (GAL) genes were assessed by Polymerase Chain Reaction-Restriction Fragment Length Polymorphism (PCR-RFLP) to characterise these genes in Fayoumi (F) and Rhode Island Red (R) breeds and their crosses of Rhode Island Red × Fayoumi (½R½F) and Fayoumi × Rhode Island Red (½F½R). 2. Genes examined were GAL2, GAL3, GAL4 and GAL5. The molecular associations between the SNPs of the gallinacin genes and body weight, caecal bacterial count and the serum antibody titres of IgA, IgG and IgM were determined. In the R breed, the frequency of TC genotype was higher than TT and CC genotypes for the GAL3 gene. The GG genotype frequency was higher than AA and AG genotypes for the GAL4 gene in the other genetic groups, and the CA genotype frequency was higher than CC and AA genotypes in crosses for the GAL5 gene. 3. In all populations, the frequency of the C allele was higher than the T allele for the GAL3 gene, the G allele was higher than the A allele for the GAL4 gene and the C allele was higher than the A allele for the GAL5 gene. The observed heterozygosity in R, ½R½F and ½F½R was 0.476, 0.375 and 0.158 for the GAL3 gene, 0.458, 0.615 and 0.250 for the GAL4 gene and 0.053, 0.792 and 0.739 for the GAL5 gene, while the expected heterozygosities were 0.490, 0.430 and 0.145 for the GAL3 gene, 0.430, 0.348 and 0.219 for the GAL4 gene and 0.229, 0.478 and 0.496 for the GAL5 gene, respectively. 4. On a molecular level, the genotype TT was significantly higher for body weight than TC and CC genotypes in the GAL3 gene. Birds with the GG genotype had a significantly lower Salmonella typhimurium count than birds with AA genotype in the GAL4 gene. Birds with the genotype AA had higher significant body weights than those with CC and CA genotypes in the GAL5 gene. 5. The results indicated that the GAL3, GAL4 and GAL5 genes are potential candidates for selection programmes to improve S. typhimurium resistance and body weight in chickens.

In poultry, selection programs through quantitative genetics are time consuming in case of lowly heritable traits. Several genes that to be used in selection are regarded as candidate genes that affecting economic traits in poultry and these candidate genes have successful approaches in identifying several DNA markers associated with production and reproductive traits. Candidate genes are one of the primary methods to determine the specific genes related to the economic traits and molecular genetics techniques can be used to identify these genes or their chromosomal regions in terms of Quantitative Trait Loci (QTL) that affect these traits. Using biotechnology techniques are the best way to achieve this fast genetic improvement. This approach has enabled opportunities to enhance genetic improvement programs in poultry by direct selection on genes or genomic regions that affect economic traits through marker-assisted selection (MAS) and gene introgression. Mapping of quantitative trait loci (QTL) was the perfect approach to identify genes related to complex traits at genome-wide level. Recently, genome wide association study (GWAS) was used to identify the casual genes affecting economic traits in poultry using sequences variations mainly single nucleotide polymorphism (SNP). Many genes for growth and egg production were identified in poultry using GWAS method. The objectives of this reviewed article are: 1) To apply a fine chromosomal mapping for localizing the QTL affecting economic traits in the F2 population using specific microsatellite markers or SNP's in chickens and possibly identify candidate genes and causative mutations associated with the economic traits, 2) Determining the molecular markers to be used for evaluating the genetic variability among poultry breeds, 3) Reporting and characterizing the candidate genes to be used in genetic improvement programs, 4) Detecting the molecular associations between candidate genes and growth, feeding and egg traits and disease resistance responses, 5) Determining the SNP genotypes and their associations with growth and feeding performances, egg traits and disease resistance responses, 6) Defining the genetic model for detecting the molecular associations between SNP genotypes of candidate gene and economic traits, 7) Performing genome wide association study (GWAS) in order to detect potential causative mutations and genomic regions affecting productive and reproductive traits in chickens, 8) Applying genomic selection program based on the estimated Genomic Breeding Values (GBV), and 9) Suggesting a genetic improvement program to improve the Egyptian chickens breeds and strains using molecular approaches.
