MicroRNAs – targeting and target prediction

Abstract: MicroRNAs (miRNAs) are a class of small noncoding RNAs that can regulate many genes by base pairing to sites in mRNAs. The functionality of miRNAs overlaps that of short interfering RNAs (siRNAs), and many features of miRNA targeting have been revealed experimentally by studying miRNA-mimicking siRNAs. This review outlines the features associated with animal miRNA targeting and describes currently available prediction tools.

“…To identify miRNAs that potentially bind MyoD, we queried the MicroCosm targets (http://www.ebi.ac.uk/enright-srv/microcosm/) and TargetScan prediction program (http://www.targetscan.org/) based on the zebrafish genome (Alexiou et al, 2011;Rajewsky, 2006;Saito and Saetrom, 2010). We compared the sequence conservation of miRNA target sites between zebrafish and tilapia using the Basic Local Alignment Search Tool (http://blast.ncbi.nlm.nih.gov/Blast.cgi).…”

“…Even with this limitation, there are typically hundreds to thousands of targets predicted for a single miRNA, and many are shown to be false positives when interrogated by luciferase assays (Bentwich 2005;Rajewsky 2006;Baek et al 2008;Cloonan et al 2008). Along with the lack of overlap between targets predicted by different programs (Saito and Saetrom 2010), this limits streamlined analysis of biologically relevant targets and their subsequent experimental validation.…”
