Abstract: The use and study of microbes in aquaculture has become a common practice in the last decade. Metagenomics is a relative recent genomics subdiscipline that has emerged as a promising scientific tool to analyse the complex genomes contained within microbial communities. However, despite the potential of metagenomics, its use is not yet common in some agro-industrial disciplines such as aquaculture. In this review, we analyse some of the potential uses of metagenomics in aquaculture to highlight the microbial di… Show more

“…The classification of 35-40% of the reads to a genus or species was a successful result, considering that only a small fraction of all 16S gene sequences belonging to unculturable bacteria are registered in databases [22]. Alpha diversity analysis revealed that the bacterial profile was uniform within samples of both treatments, whereas β-diversity and relative homogeneity demonstrated that the use of probiotics had an effect on the intestinal microbiota.…”

“…Other serious accusations include the competition for land and water, the introduction of exotic species around the globe, the overexploitation of ocean fish stocks to obtain fishmeal and fish oil, the dispersion of pathogens, the development of antibiotic resistance genes, etc. [3,4].…”

“…Herein, universal genes are used for the amplification of particular hypervariable regions of these genes [4]; these hypervariable regions contain elements to differentiate organisms. In this regard, this technology offers the possibility to reveal most of the bacteria thriving in any biofloc biomass.…”

“…Viral metagenomics analysis is a culture independent approach that does not require prior knowledge of the genomic sequence of the virus to be identified (Handelsman et al, 1998; Streit and Schmitz, 2004; Gross et al, 2010; Mokili et al, 2012; Martínez-Porchas and Vargas-Albores, 2015). It provides a unique opportunity able to identify several viruses in one sample at the same time.…”
