Abstract: It has been proposed that polybasic peptides cause slower movement of ribosomes through an electrostatic interaction with the highly negative ribosome exit tunnel. Ribosome profiling data-the sequencing of short ribosome-bound fragments of mRNA-is a powerful tool for the analysis of mRNA translation. Using the yeast Saccharomyces cerevisiae as a model, we showed that reduced translation efficiency associated with polybasic protein sequences could be inferred from ribosome profiling. However, an increase in rib… Show more

“…2B,C, top panels). The position of this decrease is consistent with observations that ribosomes slowly translate in the presence of cycloheximide (Hussmann et al 2015;Requião et al 2016), which we added before lysis as part of the ribosome profiling protocol. A density of ribosomes at a stall sequence is therefore predicted to be observed immediately downstream from the stall sequence using ribosome profiling.…”

“…2D). Other groups measuring the density of ribosomes surrounding polybasic-encoding tracts have observed a drop in density at the polybasic-encoding tract and a concomitant peak after the tract (Hussmann et al 2015;Requião et al 2016). Here, we observed the same drop in density at the tract and a peak of density past the tract (Fig.…”

“…This hypothesis, however, has been challenged by several subsequent papers. One strong criticism of the work is the use of translation inhibitors, which is now known to distort ribosome profiling data, especially at the N-terminal 6,7,8,9,10 . By ribosome profiling analyses of S. cerevisiae performed in the absence of such inhibitors, we have already demonstrated that only a small number of genes with sequences containing an extremely high concentration of non-optimal codons possess lower elongation rates 11 .…”

“…The availability of tRNAs also can affect the rate of elongation of nascent polypeptide chains (20). However, the actual contributions of each of these potential mechanisms to the control of translation speed remain uncertain and controversial (2123). …”
