Hairpin versus Extended DNA Binding of a Substituted β-Alanine Linked Polyamide

Abstract: A series of alpha-substituted beta-alanine (beta) linked polyamides (DbaPyPyPy-beta*-PyPyPy) were prepared and examined. This resulted in the observation that while most substituents disrupt DNA binding, (R)-alpha-methoxy-beta-alanine (beta((R)-OMe)) maintains strong binding affinity and preferentially adopts a hairpin versus extended binding mode, providing an alternative hairpin linker to gamma-aminobutyric acid (gamma). A generalized variant of a fluorescent intercalator displacement assay conducted on a se… Show more

“…[364 ' 3651 By using the FID assay and a series of DNA hairpins containing a ATrich binding site, the size of which was systematically varied, the stoichiometry of binding (1:1 vs2:l) and the binding mode (hairpin vs extended) for such distamycin-derived polyamides can be rapidly and easily established (Figure 20). [83,84) Using this approach, appropriate substitution of a ß-alanine linker was established to induce hairpin instead of extended binding providing an alternative hairpin linker to y (Figure 21). [83 ' 84] These polyamide analogues were obtained using a parallel solution-phase approach involving a series of EDCI-mediated coupling reactions (Scheme 12).…”

“…51 Polyamide binding was assessed by using a series of hairpin deoxyoligonucleotides containing a systematically varied length of the A/T binding site (5-12 bp). The (R)-OMe-substituted derivative 9 bound with moderately high affinity, whereas the parent /3-alanine 8 bound with intermediate affinity to the shortest hairpin ( Figure 10).…”

“…[364,365] In einem FID-Test mit DNA-Haarnadelmotiven, die systematisch variierte AT-reiche Bindestellen enthalten, können die Stöchiometrie (1:1 oder 2:1) und der Bindungsmodus (Haarnadel oder gestreckt) der Komplexe mit von Distamycin abgeleiteten Polyamiden schnell und einfach bestimmt werden (Abbildung 20).
