The tomato leaf curl New Delhi virus (ToLCNDV) is a bipartite begomovirus (genus Begomovirus, family Geminiviridae) that was originally isolated in India, but has become a serious threat to various horticultural crops in the Indian subcontinent, Southeast Asia, East Asia, Middle East, and western Mediterranean Basin. In Southeast Asia, East Asia, and the western Mediterranean Basin, ToLCNDV has caused huge economic damage to cucurbit crops (cucumber, melon, squash, and zucchini) for which commercial ToLCNDV-resistant cultivars are currently unavailable. In this study, full-length ToLCNDV viral sequences were isolated from cucumber, melon, and zucchini plants exhibiting yellow leaf curl disease in Almeria, Spain. Phylogenetic analysis showed that the isolated viruses consisted of the ToLCNDV-ES strain and strains that were genetically distant from ToLCNDV- in Southeast Asia, which were previously isolated in the Aceh province of Indonesia. Infectious clones of ToLCNDV-[ES-Alm-Cuc-16] from Spain and of ToLCNDV-[BACu-20] from Indonesia were prepared, and ToLCNDV isolates were agroinoculated to Nicotiana benthamiana, tomato, and cucurbit crops (cucumber, melon, and zucchini). Infection rates were nearly 100% for all inoculated plant species, and disease symptoms were consistently more severe in plants inoculated with ToLCNDV-[BACu-20] compared to plants inoculated with ToLCNDV-[ES-Alm-Cuc-16]. For tomatoes inoculated with ToLCNDV-[ES-Alm-Cuc-16], infection occurred without symptoms in most plants, and only a few plants showed slight vein-yellowing symptoms. In contrast, ToLCNDV-[BACu-20] infection induced typical begomoviral disease symptoms of yellowing and curling of leaves in the same tomato cultivar.The present study highlights the importance of screening genetic resources for ToLCNDV resistance by using ToLCNDV isolates from the intended production area; furthermore, the agroinoculation method used in this study will facilitate breeding resistance against both the Southeast Asian and Mediterranean ToLCNDV isolates.

Natural Hosts and Genetic Diversity of the Emerging Tomato Leaf Curl New Delhi Virus in Spain

Knowledge about the host range and genetic structure of emerging plant viruses provides insights into fundamental ecological and evolutionary processes, and from an applied perspective, facilitates the design and implementation of sustainable disease control measures. Tomato leaf curl New Delhi virus (ToLCNDV) is an emerging whitefly transmitted begomovirus that is rapidly spreading and inciting economically important diseases in cucurbit crops of the Mediterranean basin. Genetic characterization of the ToLCNDV Mediterranean populations has shown that they are monophyletic in cucurbit plants. However, the extent to which other alternative (cultivated and wild) hosts may affect ToLCNDV genetic population structure and virus prevalence remains unknown. In this study a total of 683 samples from 13 cultivated species, and 203 samples from 24 wild species from three major cucurbit-producing areas of Spain (Murcia, Alicante and Castilla-La Mancha) from five cropping seasons (2012–2016) were analyzed for ToLCNDV infection. Except for watermelon, ToLCNDV was detected in all cultivated-cucurbit species as well as in tomato. Among weeds, Ecballium elaterium, Datura stramonium, Sonchus oleraceus , and Solanum nigrum were identified as alternative ToLCNDV plant hosts, which could act as new potential sources of virus inoculum. Furthermore, we performed full-genome deep-sequencing of 80 ToLCNDV isolates from different hosts, location and cropping year. Our phylogenetic analysis supports a Mediterranean virus population that is genetically very homogeneous, with no clustering pattern, and clearly different from Asian virus populations. Additionally, D. stramonium displayed higher levels of within-host genetic diversity than cultivated plants, and this variability appeared to increase with time. These results suggest that the potential ToLCNDV adaptive evolution occurring in wild plant hosts could serve as a source of virus genetic variability, thereby affecting the genetic structure and spatial-temporal dynamics of the viral population.

This pest survey card was prepared in the context of the EFSA mandate on plant pest surveillance (M-2017-0137) at the request of the European Commission. Its purpose is to guide the Member States in preparing data and information for tomato leaf curl New Delhi virus (ToLCNDV) surveys. These are required to design statistically sound and risk-based pest surveys, in line with current international standards. Tomato leaf curl New Delhi virus is a clearly defined taxonomic entity. Although the main potential pathway of entry and spread of this virus via plants for planting of host plants is subject to prohibitions and specific measures designed to prevent entry and movement, the widespread occurrence and polyphagous nature of its vector Bemisia tabaci constitutes a risk for introduction and further spread of ToLCNDV given its persistent transmission biology. The virus is currently present in parts of the EU, and surveys in Member States can have several objectives, e.g. substantiation of disease freedom for countries or pest-free areas, or disease monitoring. The major hosts of ToLCNDV belong to the Solanaceae and Cucurbitaceae families, and detection surveys should thus target cultivated species belonging to these families. ToLCNDV is expected to be able to become established in most or all areas of the EU where B. tabaci is able to become established-outdoors or under protected cultivation-and where Solanaceae and Cucurbitaceae crops are grown. Surveillance should target symptomatic host plants in a fully grown crop. Because of the severity of its symptoms, surveillance of ToLCNDV can rely on visual examination. However, because its symptoms are similar or identical to those of other begomoviruses, its identification requires the use of validated laboratory assays.
