Measurements of primary production and respiration provide fundamental information about the trophic status of aquatic ecosystems, yet such measurements are logistically difficult and expensive to sustain as part of long-term monitoring programs. However, ecosystem metabolism parameters can be inferred from high frequency water quality data collections using autonomous logging instruments. For this study, we analyzed such time series datasets from three Gulf of Mexico estuaries: Grand Bay, MS; Weeks Bay, AL; and Apalachicola Bay, FL. Data were acquired from NOAA's National Estuarine Research Reserve System Wide Monitoring Program and used to calculate gross primary production (GPP), ecosystem respiration (ER), and net ecosystem metabolism (NEM) using Odum's open water method. The three systems represent a diversity of estuaries typical of the Gulf of Mexico region, varying by as much as two orders of magnitude in key physical characteristics, such as estuarine area, watershed area, freshwater flow, and nutrient loading. In all three systems, GPP and ER displayed strong seasonality, peaking in summer and being lowest during winter. Peak rates of GPP and ER exceeded 200 mmol O 2 m −2 day −1 in all three estuaries. To our knowledge, this is the first study examining long-term trends in rates of GPP, ER, and NEM in estuaries. Variability in metabolism tended to be small among sites within each estuary. Nitrogen loading was highest in Weeks Bay, almost two times greater than that in Apalachicola Bay and 35 times greater than to Grand Bay. These differences in nitrogen loading were reflected in average annual GPP rates, which ranged from 825 g C m −2 year −1 in Weeks Bay to 401 g C m −2 year −1 for Apalachicola Bay and 377 g C m −2 year −1 in Grand Bay. Despite the strong inter-annual patterns in freshwater flow and salinity, variability in metabolic rates was low, perhaps reflecting shifts in the relative importance of benthic and phytoplankton productivity, during different flow regimes. to ongoing and future monitoring focused on documenting the effect of human activities on the coastal zone.

While aerobic respiration is typically invoked as the dominant mass-balance sink for organic matter in the upper ocean, many other biological and abiotic processes can degrade particulate and dissolved substrates on globally significant scales. The relative strengths of these other remineralization processes -including mechanical mechanisms such as dissolution and disaggregation of sinking particles, and abiotic processes such as photooxidation -remain poorly constrained. In this thesis, I examine the biogeochemical significance of various alternative pathways of organic matter remineralization using a combination of field experiments, modeling approaches, geochemical analyses, and a new, high-throughput lipidomics method for identification of lipid biomarkers. I first assess the relative importance of particleattached microbial respiration compared to other processes that can degrade sinking marine particles. A hybrid methodological approach -comparison of substrate-specific respiration rates from across the North Atlantic basin with Monte Carlo-style sensitivity analyses of a simple mechanistic model -suggested sinking particle material was transferred to the water column by various biological and mechanical processes nearly 3.5 times as fast as it was directly respired, questioning the conventional assumption that direct respiration dominates remineralization. I next present and demonstrate a new lipidomics method and open-source software package for discovery and identification of molecular biomarkers for organic matter degradation in large, high-mass-accuracy HPLC-ESI-MS datasets. I use the software to unambiguously identify more than 1,100 unique lipids, oxidized lipids, and oxylipins in data from cultures of the marine diatom Phaeodactylum tricornutum that were subjected to oxidative stress. Finally, I present the results of photooxidation experiments conducted with liposomes -nonliving aggregations of lipids -in natural waters of the Southern Ocean. A broadband polychromatic apparent quantum yield (AQY) is applied to estimate rates of lipid photooxidation in surface waters of the West Antarctic Peninsula, which receive seasonally elevated doses of ultraviolet radiation as a consequence of anthropogenic ozone depletion in the stratosphere. The mean daily rate of lipid photooxidation (50 ± 11 pmol IP-DAG L −1 d −1 , equivalent to 31 ± 7 g C m −3 d −1 ) represented between 2 and 8 % of the total bacterial production observed in surface waters immediately following the retreat of the sea ice. Increasing clarity of Delta waters, the emergence of harmful algal blooms, the proliferation of aquatic water weeds, and the altered food web of the Delta have brought nutrient dynamics to the forefront. This paper focuses on the sources of nutrients, the transformation and uptake of nutrients, and the links of nutrients to primary producers. The largest loads of nutrients to the Delta come from the Sacramento River with the San Joaquin River seasonally important, especially in the summer. Nutrient concentrations reflect riverine inputs in winter and internal biological processes during periods of lower flow with internal nitrogen losses within the Delta estimated at approximately 30% annually. Light regime, grazing pressure, and nutrient availability influence rates of primary production at different times and locations within the Delta. The roles of the chemical form of dissolved inorganic nitrogen in growth rates of primary producers in the Delta and the structure of the open-water algal community are currently topics of much interest and considerable debate. Harmful algal blooms have been noted since the late 1990s, and the extent of invasive aquatic macrophytes (both submerged and free-floating forms) has increased especially during years of drought. Elevated nutrient loads must be considered in terms of their ability to support this excess biomass. Modern sensor technology and networks are now deployed that make high-frequency measurements of nitrate, ammonium, and phosphate. Data from such instruments allow a much more detailed assessment of the spatial and temporal dynamics of nutrients. Four fruitful directions for future research include utilizing continuous sensor data to estimate rates of primary production and ecosystem respiration, linking hydrodynamic models of the Delta with the transport and fate of dissolved nutrients, studying nutrient dynamics in various habitat types, and exploring the use of stable isotopes to trace the movement and fate of effluent-derived nutrients.
