Chinese Fir Breeding in the High-Throughput Sequencing Era: Insights from SNPs

Abstract: Knowledge on population diversity and structure is of fundamental importance for conifer breeding programs. In this study, we concentrated on the development and application of high-density single nucleotide polymorphism (SNP) markers through a high-throughput sequencing technique termed as specific-locus amplified fragment sequencing (SLAF-seq) for the economically important conifer tree species, Chinese fir (Cunninghamia lanceolata). Based on the SLAF-seq, we successfully established a high-density SNP panel… Show more

“…SNP (single nucleotide polymorphism) analyses based on hundreds or thousands of markers have led to a stronger power of precise parentage reconstruction than microsatellite SSRs ( Laucou et al., 2018 ). They have become more and more popular because they can be high throughput genotyping through next-generation sequencing (NGS) at a moderate cost ( Zheng et al., 2019 ). The application of this technology in higher-generation seed orchard populations should be strengthened in future studies.…”

“…Hook.) is one of the major timber conifer species in southern China (Shi et al, 2010;Zheng et al, 2019). It is a monoecious species that usually exhibits a relatively high selfing rate, leading to inbreeding depression that tends to emerge at the seedling stage, but there is considerable variation in selfing responses among parents (Wang and Chen, 1988;Duan et al, 2017).…”

“…The extremely large size and complexity of the Chinese fir genome has presented challenges for its characterization. Despite these challenges, Chinese fir genomic resources such as sequence-related amplified polymorphism (SRAP) ( Wang et al, 2014 ), single nucleotide polymorphisms (SNPs) ( Zheng et al, 2019 ), amplified fragment length polymorphism (AFLP) ( Tang et al, 2008 ), expressed sequence tags (ESTs) ( Wang et al, 2007a ), simple sequence repeat (SSR) ( Lin et al, 2020 ), cp genome sequence ( Zheng et al, 2016 ), and transcriptome data are available ( Zhang et al, 2016 ). For example, SRAP markers were used to assess genomic variability among 327 Chinese fir genotypes and preliminarily identified 163 significant marker-trait associations for mature growth and wood property traits ( Zheng et al, 2015 ; Dharanishanthi and Ghosh Dasgupta, 2018 ).…”
