“…Our final set of analyses using the 16S rRNA amplicon sequencing data investigated the relative contributions of social interactions and the environment on bacterial community composition and stability within P. alcon caterpillars. For these analyses, we CSS-normalized (Paulson, Stine, Bravo, & Pop, 2013) the raw Greengenes-annotated biom table using QIIME and used hclust2 (Segata, 2017) to visualize differences in abundances among the 40 most abundant OTUs (in terms of total read counts), clustering samples and features using Bray-Curtis dissimilarity.
