Interactions between RNA polymerase and the “core recognition element” counteract pausing

Abstract: Transcription elongation is interrupted by sequences that inhibit nucleotide addition and cause RNA polymerase (RNAP) to pause. Here, by use of native-elongating-transcript sequencing (NET-seq) and a variant of NET-seq that enables analysis of mutant RNAP derivatives in merodiploid cells (mNET-seq), we analyze transcriptional pausing genome-wide in vivo in Escherichia coli. We identify a consensus pause-inducing sequence element, G−10Y−1G+1 (where −1 corresponds to the position of the RNA 3′ end). We demonstra… Show more

“…The interactions by βD446 determine specificity at G CRE . Thus, substitution of βD446 by alanine eliminates the ability of RNAP to distinguish A, G, C, and T at the G CRE position (16). Accordingly, an RNAP derivative carrying the βD446A substitution can serve as a reagent to assess the functional significance of sequence-specific RNAP-G CRE interactions (Fig.…”

“…Analysis of 4 7 (∼16,000) consensus promoter derivatives. To define the contribution of sequence-specific RNAP-G CRE interactions to TSS selection in vivo, we used merodiploid native-elongating transcript sequencing (mNET-seq) (16). mNET-seq involves selective analysis of transcripts associated with an epitopetagged RNAP in the presence of a mixed population of epitopetagged RNAP and untagged RNAP (Fig.…”

“…The discriminator region between the −10 hexamer and the transcription start site (TSS; +1) has recently emerged as an important modulator of the open complex properties (11)(12)(13)(14)(15)(16)(17)(18). In a stable open complex formed by Thermus thermophilus RNAP, the −6 and −5 bases of the discriminator NT strand (NT DISC ) make crucial contacts with σ1.2, and βArg371 (E. coli numbering) interacts with the adjacent −4 and −3 bases (14).…”
